Surely the point of a patent system is to give organisations (and individuals) the confidence that they can invest both time and money in developing a new product or process and be confident that they can invoke the power of the legal system to recover the costs incurred if they finally do bring the product or process to market.
The patent granted should reflect the risks and costs incurred in the development process.
Spending (hundreds of) millions of dollars developing a new drug is different to spending 6 man-months developing software that implements a new idea.
